I was unable to reproduce the double batch progress window behavior, but I did fix a problem with canceling after changing settings at a breakpoint.

The latest release lets you reset the base mask (i.e. the starting mask). Using this, you should be able to copy any mask using the Save/Load Mask Settings commands since you can restore any missing image not saved in the settings file.
